This setting is automatically updated when loading an icon pack from the theme manager app but it can also be configured manually here to create you own icon layer.
This is an additional scale applied to the icon (between the layer background and the layer overlay). The «Scale» parameter in the «Main» section is applied to all components of the layer whereas this «Inner scale» parameter is applied on the icon inside the overlay.
